Could you do this by train? Usually, and it is worth knowing what it involves. Very few German airports are directly connected to each other by rail: the normal route is Frankfurt Airport → city centre → change → city centre → Munich Airport, which is two or three services and at least one interchange with all of your luggage, at a station where nobody helps you carry it.
